I'm working on a project where a captured rainwater cistern will be supplying water for toilet flushing to the building. The plans generally look good and seem to meet the various requirements (purple dyes, make up water system unable to be 'contaminated' by storage system, etc.), but now running through a CD review I noticed there is no specification language surrounding this issue beyond a few lines in the Cx section about what parts will need to be commissioned.

Is a special section needed? Additional language in the domestic water piping spec?

I've done projects with these. I don't think a special section is needed. This type of system is just a particular configuration of tanks, pumps, filters, and piping, all of which can be specified with typical plumbing sections.
